I, too, would be mostly unconcerned to find a man in what was designated as a women's restroom with multiple stalls, were his only purpose there to use the facilities.
And, specifically, were it a single-person set-up with a locking door, who the hell cares whether the sole occupant at any given time is male or female?

A multiple-stall restroom, I would probably be uncomfortable. Particularly since I know the ones on my campus have those giant gaping holes between the door and the wall...why, I don't know, but there you have it. I also wouldn't want to go in the guys' room and see the urinals...if there were guys in there, I think they're entitled to at least the semi-privacy of not having girls gaping at their junk.
Single-person bathrooms...yeah, I've used the guys' room on occasion. Especially when I was on road trips with my ex-chorus, who were all female. If you don't want to be waiting for like twenty minutes to pee, sometimes you just gotta go in there.
Although I still remember the one with a condom machine in it..."And I won't say "Woe is me"/As I disappear into the sea/'Cause I'm in good company/As we're all going together"

Rageaholic is right about people blindly following social conventions. When both washrooms are in use, and I'm in line behind a woman, and the "Men's" room becomes free, 9 times out of 10 that woman will decline my offer to use it. So she stands around waiting while I go ahead.

Possibly because people *expect* bathrooms to be designated one or the other, and ask which is which when they're not?
Or possibly because whoever made that decision was so used to it that it simply never occurred to them not to?
